I've heard that caffine doesn't help you much when you have a cold, though I can't say that I've actually read any proof that it's true. If you operated under that pretense, then coffee would be less desireable (unless it were decaf).

That being said, I drank a BUNCH of coffee over the Christmas break while I wasn't feeling well. I love my morning coffee too much to give it up.

I believe the only ill effect of drinking coffee and this goes for all caffeinated beverages (including tea) is that they will expedite dehydrating you. This is especially true if you are taking a decongestant. I often drink coffee when I am sick because it soothes my sore throat and I'm not a big fan of tea.
